He was the second of eleven children of Rebecca (Bradstreet) and Isaac Story. His father (1749-1816) followed his mother's father Simon Bradstreet as pastor of the Second Congregational Church of Marblehead MA, where Isaac Jr. was born. After graduating from Harvard in 1793, he studied law, was called to the bar, and practised mainly in Rutland MA. Like other young lawyers, he combined professional activities with literature, making contributions to local papers and acting occasionally as editor. Neither he nor his father was the author of An Epistle from Yarico to Inkle (also reprinted as Yarico to Inkle), which appeared in several editions in New England in the 1790s and is sometimes attributed to "Isaac Story": it was by Edward Moore (q.v.) and dates from 1736.
